Job description
Genomic surveillance of infectious diseases has been a revolutionary public health success and a critical tool in elucidating pathogen transmission, evolution and source tracking. However, exploiting this data to understand the genomic drivers of pathogen success and virulence and using this data predictively remains underdeveloped.
We have recently received funding to leverage advances in pan-genomics and deep-learning to build predictive models to help understand why certain microbial variants are successful pathogens and what emerging variants to prioritise. The focus of this research is to be applied to the key foodborne pathogens Salmonella enterica and Escherichia coli. These globally important pathogens are responsible for considerable morbidity, mortality, and economic losses. There is a critical need to better understand the differential risk that different strain types pose through the food chain so targeted and proportional interventions that maximise public safety and minimise economic losses are developed.
The project is a collaboration between Utrecht University and public health and industry partners. It brings together a unique collection of bacterial genomes to study and the appointed post-doctoral researcher will be a key member of the project team. The successful applicant will be responsible for:

  • phylogenetic and phylodynamic and pan-genomic analysis;
  • design and validation of machine learning models for the prediction of pathogen spread and strain virulence.
  • Qualifications

    We are looking for a colleague who brings multiple of the following requirements:

    • You have a PhD in the field of bioinformatics or computational sciences.
    • You have experience in analysis of large microbial genomic datasets and design and validation of machine learning models.
    • You have proficiency with programming languages, e.g. Python / R.
    • You have a proactive attitude.
    • You can work independently but also function well within a team.
    • You can communicate effectively with people with a variety of backgrounds and expertises.
    • You are flexible and can adapt easily to different work environments.
    • You have a good command of the English language.

    We offer a temporary position (1.0 FTE) for a maximum of three years in an international working environment. After positive evaluation, extending the employment is one of the possibilities. The minimum gross salary is €2,960 and the maximum gross salary is €4,670 (scale 10 of the Collective Labour Agreement of Dutch Universities) per month, at a full-time employment.. Salaries are supplemented with a holiday bonus of 8% and a year-end bonus of 8.3% per year.
